Shanghai Jiaotong University School of Medicine was formerly known as Shanghai Second Medical College, which was formed by the merger of St. John's University School of Medicine, Aurora University School of Medicine, and Tongde Medical College in 1952 during the restructuring of the faculties of higher education in the country; and it was renamed Shanghai Second Medical University in 1985.

In 1997, the school passed the "211 Project" project, and on July 18, 2005, Shanghai Jiao Tong University merged with Shanghai Second Medical University to establish Shanghai Jiao Tong University School of Medicine, which was founded by the Ministry of Education and the Shanghai Municipal People's Government, and entered the ranks of the 985 colleges and universities. In November 2010, the College became one of the first ten key universities built by the Ministry of Health in cooperation with the Ministry of Education.

As of the end of December 2013, the college has three campuses, namely Chongqing South Road, Minhang and Nanhui, with 23 colleges (departments), 14 affiliated hospitals, one health school, and 10 undergraduate majors (directions); there are 22,707 faculty members and 634 full-time teachers; there are 6,828 students enrolled in the college, of which 2,723 are undergraduates and long-term students, 3,842 are graduate students, and 26 are international students. 3842 graduate students and 263 international students.

As of the end of December 2013, the university has 2 national key laboratories, 1 national international science and technology cooperation base, 1 national engineering research center, 3 key laboratories of the Ministry of Education, 1 engineering research center of the Ministry of Education, 5 key laboratories of the Ministry of Health, 19 key laboratories of Shanghai, and 3 E-Institutes of Shanghai universities.
